The Process menu is used to control one or more Folding processes.
Edit Process Settings Opens the settings pane for the front document. Refresh Immediately refreshes the status information on all open documents. (Normally this information is refreshed only periodically -- at a rate calculated to catch new information coming from the client, typically every 10 minutes or so.) Start All Local Processes Starts all open Folding processes on this machine. Pause All Local Processes Pauses all open and running Folding processes on this machine. Start All Processes Starts all open Folding processes, even those on remote machines (if they enable remote control). Pause All Processes Pauses all open and running Folding processes, even those on remote machines (if they enable remote control). Start Process Starts the Folding process corresponding to the front document window. Pause Process Pauses the Folding process corresponding to the front document window. Stop Process Stops the Folding process corresponding to the front document window. Ignore Application Avoidance Temporarily ignores any Application Avoidance preferences you have established. i.e. folding will continue even if applications listed as "to be avoided" are running. This menu item shows a check mark when the temporary override is in effect. Stats For User Takes your default browser to the Stanford web page giving statistics for the user associated with the front document. Stats For Team Takes your default browser to the Stanford web page giving statistics for the team associated with the front document.
The Window menu is used to control status window position and appearance:

Zoom Equivalent to clicking the tiny green "zoom" circle on the front window, this toggles the front window between detailed mode and compact mode. Customize Toolbar Allows you to customize the toolbar associated with each document status window. The toolbar is toggled on and off with the "pill" button in the top right corner. I don't especially like toolbars, so I haven't mentioned them, but there is one for the document window, and it can carry buttons for the most common functions (like Start, Stop, Pause, and Settings):

Snap Windows Useful only if you have more than one document status window open. With this option enabled, windows placed close to one another will be adjusted so that their edges align exactly. This helps obsessive people like me keep their windows straight. Holding down the option key while dragging a window temporarily disables this snapping.

Aside from the usual Mac OS X Dock functions, you can pause, start, and refresh the processes from here.
Also note that the two status bars in the dock menu icon are real -- they display the actual status of two of your folding processes. (Which two is controlled by settings.)
